I just started a website recently and have a couple companies that want to put their ad on my site. How much do I charge them? some people say I should charge by CPM. Is there a formula where I can calculate a reasonable advertising fee for this? How do google and yahoo calculate their online advertising fee for their customers?

They charge the biggest bidders only.
You can apply for the Google service to provide a revenue through avertising on your own website.

      Google AdSense & AdWords.
This product will allow you to provide relevant adds to customers browsing your website.
      Good luck.
